EPUB
EPUB is the open standard format for e-books, sold by most e-book stores and read in Apple Books, Kobo and Google Play Books. Its text reflows to fit each screen. Project Gutenberg and many other DRM-free sources offer their books as EPUB.
MOBI
MOBI is Amazon's original Kindle e-book format, based on Mobipocket. The MOBI made here holds the old MOBI 6 version and the newer KF8 version in one file, so it opens on early and current Kindles and in Kindle apps. Amazon's Send to Kindle service no longer accepts MOBI.

EPUB is maintained by the W3C and is built from HTML, CSS and images packed in a ZIP file. The text reflows to fit any screen, readers can change the font and size, and chapters appear in a table of contents. Apple Books, Kobo, Google Play Books and most e-readers use it, and Kindle accepts it through Send to Kindle.
TARGET
MOBI comes from Mobipocket, which Amazon bought in 2005 and used for the early Kindle. It is a reflowable e-book format with limited styling. Amazon has since moved to AZW3 and KFX, and Send to Kindle no longer accepts MOBI, but many older e-book libraries are still full of it.

The book is copy-protected. Only DRM-free books, such as Project Gutenberg downloads or books you made, convert.

The file's contents are checked, not just its name. A renamed file is refused with a message saying what it looks like.

Amazon's Send to Kindle no longer accepts MOBI. Send the EPUB instead, or copy the MOBI over USB.

MOBI supports less styling than EPUB. Newer Kindles read AZW3, which keeps more.
